Water in the transmission and hydrolics

I have water in my transmission and hydrolic system. When I drain the fluid do I need to flush the system or let it dry and refill? If I need to flush the system what would I use to flush it?

You don't state the model number but...if it were my B2650, I would drain and refill with cheap hydro fluid, run for about 10-15 minutes and then drain and refill with Kubota UDT2 transmission oil. The cheap oil for a short time to sop up any remaining water.

How'd the water get in?

It is an mx5000su and we think it got in when we got it stuck trying to save out creek during the flooding. We fixed what we thought was the issue and it ran fine for a month then the water showed up.
