D1105 making me nuts

Hi Everyone.
I have a D1105 in a X1140 that is making me crazy. Bought the RTV with a known engine problem (it ran terrible with a loud knock). Took it apart and found #3 rod bearing lose. Rebuilt it with all new parts, new pistons, rings, crank, bearings etc. Timed it by lining up the dots. easy job. Started up after a few rotations, had a bad chinese head gasket, coolant leaking and ran rough. Tried again with another over night Amazon head gasket, that leaked too and ran rough. Bought a 3rd gasket, this time a 1 piece vs those multi layer ones. No more leaks but runs really rough. Has good power. Rough at all rpm ranges, no smoke. Starts hard when cold. Compression is slightly low at just under 400 on all 3 cylinders. Swapped injectors with a good running motor, no difference. Could the new head gasket be slightly thicker than it should? I'm lost here. Any help is appreciated.

Update:
Found an adjustment screw lose on top of the injection pump. It has the tamper cap on it but coincidentally fell out while troubleshooting.
 
Yes head gasket can affect compression. So can the valves and rings. The 1105 is a robust engine that had an excellent track record if not overheated. Why i wonder did the rod fail?
Good morning. Still runs rough compared to 3 others I have. I think the rod failed due to lack of maintenance. They put 608 hrs on it and never changed the oil. Dumb.
 
Have an 07 rtv 1100 diesel new aftermarket injectors, new fuel filter, tried new aftermarket fuel pump was told try electric so that is installed, new electric fuel kill switch never ran 100% but did what I needed. Had a neighbor who wanted his old fuel oil removed from his house told me if I got it out with no spills I could have. So for the last year been using this in this machine until some had water in it. So towed back to shop 2 months ago and I've yet to get it to run right since. Fuel line from tank was severed by mistake and drained tank....he'll of a mess but I figured at least the water would be gone. I've got 7 grand tied up in this darn thing barely farts with starting fluid. For my and God's sake any ideas ??? Limited on tooling and diesel knowledge but Kubota is 100 bucks an hour if they could get it done in 2-5 hrs I'd do it but ya know how that goes. HELP.
